DFTB: Molecular dynamics with Velocity Verlet; Berendsen and Scaling thermostats

DFTB includes a molecular dynamics engine based on the Velocity Verlet algorithm. It also includes two thermostats: a Berendsen thermostat (operating either locally on the per-atom kinetic energy, or globally on the total kinetic energy of the system) and a scaling thermostat. The molecular dynamics engine allows checkpointing and trajectory sampling, as well as specification of initial velocities either random, zero, or user-defined.
